It looks like certain small parts of them became transparent, but nothing to ruin the gameplay.
The only drawback was due to a small corruption in some of the textures, difficult to explain in words. The cutscenes ran full screen and even the game's music played normal (which I never had achieve without a music wrapper). I don't know what the Steam people have been doing with the game (they certainly did, as until recently it was incompatible and only ran without 3D mode for me), but everything is 99% normal now. I confess that I had already given up on the Steam version, preferring to use the GOG version to test patches, because (until now) I had never been able to run the Steam version without gamebreaking problems.
